It is an interdisciplinary field integrating biochemistry, molecular biology, algebra, thermodynamics, linear equations, computer sciences, chemistry and many other interdependent fields. Computational modeling and simulations are at the core of this field.The various goals in systems biology can be achieved by mainly two approaches top down approach, in which we study the properties of complex system from various highthroughput data e.g whole transcripteome, whole proteome. This approach can give information about expression of various genes, behavior and function of many enzymes and proteins. Bottom up approach is the method by which we design a model by integrating all the basic data from genome sequences , literature, functions of various metabolites, various signaling molecules and all the components that add up any information about the other component present in the model. this approach is very helpful for constructing constraint based models.
The integration of both these approaches is very productive and gives more valid information about the working behavior of organism to be modeled. we can start from genome sequences of an organism and later add all the highthroughput experimental data at later stages of modeling and reconstruction.
Constraint-based reconstruction and analysis: COBRA
All the cellular processes happen because of biochemical reactions taking place in each cell of living organism, thus transforming the one component into other and helping the organism to survive and adapt with any available environment. The biochemical reactions are not much different from ordinary chemical reactions, the difference is only that these reactions take place inside a living cell coded by a particular set of codes from DNA. The constraint-based reconstruction and analysis (COBRA) is an approach by which we can model the biochemical reactions of an organism in the form of stoichiometric matrix and thus can construct the model of that said organism.
